Mega Allies 3: Dr. Wily and the NOD kidnap Prof. Tomoe to get him to create Daimon mutants for him. Wily plans to use the mutants to steal the human's heart crystals to power up his robots and the N.O.D.
When the Alliance find out about this from Piccolo,they spring into action. This time,Sailor Saturn joins them on their mission to her father back.

Story Mode: In this mode players must choose between either the Alliance or The NOD. After choosing the faction,the player will get to choose one of the 13[or more] members of that faction and than 2 support characters from that faction. This is a 1 Player only Mode.
V.S. Mode: A 2 Player Mode. Choose between any Character and pair them up with any 2 support characters.
Wild Card Mode: A Endingless mode where you can battle the CPU using Anyone in the game.
Team Tournament Mode: Choose 8 teams of 2 and enter a Tournament.
Training Mode: Learn how to use the Characters.
Gallery Mode: This option allows you to view Character Endings [once you've gotten them that is],Game Music,Character Bios,and More.

Endings:
Mega Man: After defeating Dr.Wily,Mega Man destroys his lab and gives him a verbal thrashing. After that he leaves with Prof.Tomoe. Later,at the Tomoe residence. Mega Man is thanked by not only Prof.Tomoe,but by Sailor Saturn(as hotaru) as well. Soon,Mega Man leaves for home. Hours later,Mega Man is watching the sun set,thinking about adding new members to the team.
Goku: Goku once again scolds Wily and destroys his lab. After that,he starts getting hungry and leaves telling Wily to never cause trouble again. At Home,Goku is eating his weight in food. After eating,Goku goes outside to train.
Sailor Moon: Sailor Moon defeats Wily and saves Prof.Tomoe. Sailor Moon asks if he's alright. Tomoe tells her yes and to "lets get out of here". Hours later,at Light's Lab,Sailor Moon is telling Goku and Mega Man the story of how Prof.Tomoe used to be evil(he was possesed by an evil alien) and created the heart snatchers for his world domination plan. And thatonce the evil alien left his body,Tomoe became good again. After the story,the team goes inside to relax.
Sailor Saturn: Mega Man thanks Sailor Saturn for her help. Saturn thanks Mega Man and his allies for helping her save her father. Mega Man asks Sailor Saturn if she would like to join the Alliance part time. Saturn excepts the offer.
Vegeta: Vegeta destroys Wily's lab and spits on him. After giving Wily a verbal beatdown,Vegeta leaves. At Capsule Corp,Vegeta is taking a well deserved nap.
Gohan: Gohan gets an earfull from his mom,ChiChi,when he returns home. ChiChi doesn't like it when Gohan fights and forgets his studies. Gohan gets grounded for a month and is forced to study 10 hours a day. Ouch!
Protoman: Protoman is sitting on a rooftop. As he gazes at the night sky,he wonders how much time he has left? He feels that his time is drawing near. He wonders if Mega Man knows about his condition? Protoman reflects on his life.
Bass: Bass blasts Dr.Wily's Lab,despite Wily's protests. Bass verbaly blasts Wily and leaves. Wily vows to get even with him.
Beryl: Beryl uses the power of the Heart crystals to destroy the Sailor Senshi as well as the Mega Alliance. With Frieza,Beryl manages to take over the world. Dr. Wily,the once proud leader of the NOD,is now Beryl's private footman.
Frieza: By using the power of the heart crystals,Both Beryl and Frieza become super powerful. Using this power,Beryl and Frieza kill not only the Mega Alliance,but Wily as well. Beyl and Frieza are now the new leaders of the NOD.
Doc Robot: Thanks to the power of the Hear Crystals,Doc Robot managed to destroy the Mega Alliance.
Heart Snatcher A and Heart Snatcher B: The Heatsnatchers take the heart crystals from many many innocent people (including the Mega alliance)and bring them to Wily. With the heart crystals,Wily powers up his robots and takes over the world.

Roll: Roll beats wily and is excited.Dr.Wily is stupified at the fact that Roll defeated him and his nation. Later,Roll is pestering Mega Man about adding her to the Mega Alliaence since she beat Wily. Mega keeps saying no everytime.
Sailor Minimoon: Minimoon beats Wily and Saves Prof.Tomoe. The Professor thanks Minimoon and the 2 leave Skull Fortress. Hours later,Hotaru and Rena(saturn and minimoons civilian identities are playing in the back yard of the Tomoe residence.
O: After destroying Megaman,Q is greeted by Dr.Wily and Frieza. Wily tells him good work,and that as a prototype he was a success. O questions this. Wily explains to O that he was a prototype for his latest and greatest creation and that his main goal was to test out the advanced parts he created for his creation. O is shocked. Wily tells him that now that he knows that the parts work well,he no longer has any use for O. O gets angry and is about to attack Wily,but before he can,he is destroyed by Frieza. Frieza Asks Wily if he didn't mind the destruction of his robot. Wily tells Frieza it's no big deal and that he has replacement parts back at his lab. Wily and Frieza walk away.
Cutman: Cutman and Gutsman destroy Mega Man and are greeted by Wily. Wily congratulates them and as a reward powers them up with the heart crystals. Both Robots are now Wily's main henchmen.
