Mega Allies 2: On the day of a Science Convention,Dr. Wily and his Nation kidnap Dr.Light and other scientists for ransom. The Mega Alliance find out about this and go into action.
Meanwhile,an evil android from the future is on a mission to find and kill Dr.Light. However,extremely hot on this guys tail is a Super Saiyan from the future. Story Mode: In this mode players must choose between either the Alliance or The NOD. After choosing the faction,the player will get to choose one of the 13[or more] members of that faction and than 2 support characters from that faction. This is a 1 Player only Mode.
V.S. Mode: A 2 Player Mode. Choose between any Character and pair them up with any 2 support characters.
Wild Card Mode: A Endingless mode where you can battle the CPU using Anyone in the game.
Training Mode: Learn how to use the Characters.
Gallery Mode: This option allows you to view Character Endings [once you've gotten them that is],Game Music,Character Bios,and More.
Options Mode: Change the Game's Dificulty,Speed,Time Limit,and Controller Layout.

Endings:
Mega Man: Mega Man defeats Wily and saves Dr.Light and the scientists. They thank him. Later,Mega Man is on a roodtop watching the sun set and wonders if Wily will ever give up his evil ways.
Sailor Moon: Sailor Moon saves the scientists and they thank her. Goku and Mega Man tell Sailor Moon that she was awesome. Sailor Moon thanks them. Suddenly,she remembers that she's late for her date with Tuxedo Mask and leaves.
Goku: Goku saves the scientists. He asks Bulma if she's alright? Bulma starts to nag on him about how long the rescue took. Goku opologises and tells her that Wily was tougher than he thought. Bulma forgives him and invites him and his friends to have dinner with her family at Capsule Corp. Goku happily excepts.
Gohan: Gohan is standing with Mega Man on the roof of the Scientist Convention. Mega Man invites Gohan to become a full-time member of the Alliance. But Gohan declines saying that his studies keep him way to busy. Mega Man understans and thanks him for his help.
Vegeta: Vegeta saves the scientists and asks Bulma if she's alright? Bulma thanks Vegeta and starts to nag on him about how long the rescue took. she than calms down and kisses him,she then tells him "let's go home". Vegeta,with Bulma in tow,flies off back to Capsule Corp.
Piccolo: After beating Wily and saving the scientists,Piccolo goes back to Kami's lookout,where he continues to watch over Gohan.
Protoman: Protoman is confronted by Dr.Light who asks him if he's alright? Protoman tells him that he's fine. Dr.Light tells protoman that he has to fix his core otherwise he'll die. Protoman tells his creator that he could care less and that nobody operates on him....and he means nobody. Protoman walks away.
Future Trunks: Trunks and Mega Man shake hands. Mega Man thanks Future Trunks for all his help. Trunks tells him no sweat and that he was glad to help such a legendary team. Mega asks about Android X and Trunks tells Mega Man that it's best if he doesn't find out. After goodbyes,Trunks gets into his time machine and heads back to the future.
Android X: After destroying Megaman,Android X finds Dr.Light and kills him. Android X claims that Mega Man X no longer exists and that all reploid kind is liberated from the Maverick Hunters. Suddenly,Android X deactivates and fals down hard. he then disappears into nothingness.
Beryl: The Nation of Domination succeeds in their plan and gets what they want..money and total control of the world. Beryl takes over Japan and renames it the Neo Dark Kingdom,where she reigns with an Iron fist.
Frieza: The Nation of Domination succeeds in their plan and gets what they want..money and total control of the world. Frieza takes over China and renames it Frieza Nation #1. He soon grows tired of it and blows up the country.
Ali and Enn: After Beating Mega Man,the Aliens start to come to. They begin to wonder what happend? and that the last thing they remember is that an old man used a rey gun on them. Mega Man,who's still alive,tells them that he's glad that they've come back to their sences. Ali and Enn apologise for their actions. Mega Man tells them that they can make it up to him by taking him back to lights lab for repairs and that Light may be able to send them home too. The aliens agree to this and take Mega Man back to Light's Lab.
